A very heavy story about a trans girl known as J. It's considered a BL manga but I personally can't see it that way because the main character is not a boy, but a trans girl. Beware of heavy themes and rape scenes.
A slice of life manga telling the story of a trans girl figuring herself out. There's also a trans boy, a trans woman, and other LGBT characters. One thing I find interesting about this manga is that it understands gender can be fluid. It also has a lot of discussion about sexualities, not only gender. 10/10 strongly recommend.
This one touches heavy subjects like parental abuse and sexual abuse so it's not for everyone. It tells the stories of three characters, two of them are crossdressing boys who started crossdressing bc of personal reasons (not spoiling here) and one of them is an actual trans girl. The story follows their development and their finding themselves out. It's also very slice of life.
A seinen slice of life manga, the main character is a boy named Tasuku, who is starting to come to terms with the fact that he's gay. One day he meets a very eccentric person known as Anonymous, and is lead to a house, a space where a lot of people meet and spend the day together. Among the characters there are a gay man, a lesbian couple, a transgender person, a boy who's starting to figure himself out, an asexual person, and others.

A seinen that tells a story that happens in the 1950s. What makes Yuureitou so different from the others in this list is the fact that it has both a plot dealing with Tetsuo's gender issues and others related (many things happen and new LGBT+ characters show up) it's also a thriller/mystery story. The only bad thing I have to say about this manga is the fact that there is "fanservice" of Tetsuo's feminine body, while not so much during the story itself, but in the covers
Claudine...! tells the story of Claude, a boy who since he was very young knew he had been "born in the wrong body". It's, unfortunately, not a story with a happy ending, and its a little too short, but it's a classic and I think it's worth being in this list.
Tells the story of four boys who are friends since they were children. Two of them had made a promise that they would get married someday. But a lot of people don't like how feminine one of them looks. Later in her life she finds out she's a trans girl.
The interesting story for this list are chapters 6 and 7, "Ayumi and Aika". They tell the story of a couple in which the girl's boyfriend comes out as a trans woman. Unfortunately it's short and doesn't have much development but it's cute and interesting to see how Ayumi deals with this change in her life from having a boyfriend to having a girlfriend.
It's an auto-biographical 4-koma manga telling the story of the author, a trans woman, and how it is to live as a trans woman in Japan. It's only one volume long and it's very light-hearted and cute, definitely a good manga.
It tells the story of the "princess" of the kingdom of Paros, who refuses to get married to any man who is less of a man than "she" is. Then the king tries to force him to get married to his foster brother but he ends up falling in love with a woman. This manga is open to interpretation, it's ambiguous. Erminia, the main character, can be interpreted as a trans man or not. Personally I see him as a man, but not everyone will.
