I think the story is similar to "the haunting house of bly manor". Tomoya can't run away from his duties as a god, that's why he can't be with Tarou. However, Tarou can still feel his presence since he was a beholder. Especially the last part was bittersweet. Tomoya wanted to dance with Tarou, but couldn't go to school since he was a god. Now that he is an actual god he can fulfill something he wanted to do with Tarou without anyone being scared or praying. Despite everything, I would say that this is their bittersweet happy ending.
